Still, naval battles are frustrating. Ships like to rout or surrender a lot. From what I've heard: get explosive shells that set stuff on fire. But just have more ships than the other person.

Yeah I remember that from vanilla as well, a naval general helps a lot, a disloyal general should be made a naval general if needed because AFAIK only on land will disloyal generals turn on you and take some of your troops with him in the middle of a battle.

It's curious how all the naval tech is so concentrated in one tree, I'm ignoring completely for the moment since I can't even see any BEACHES, but all those shell upgrades and whatnot, I wonder how useful they'd actually be?

The quickest way to increase income is to take over enemy provinces, for a 3400 koku farm upgrade you could raise an army and get 10x as much income from conquest. With that mind, all research supports land army, research redirected towards naval research? I have a hard time believing it could be worth it...

The sea is actually pretty profitable. I was getting over 6000+ koku at one point, and my taxes were set at Low. The majority of that was through trade by sea. But all of that went to hell when RD came in.

As for generals, I made sure that all of them were pretty loyal. Then again, I didn't have that much generals. But I hear that putting them on ships and attacking is a great way to level them up, since they do get experience off of it.

For the shell upgrades, the enemy AI seems to only field wooden ships, so explosive shells that set them on fire are a must. There's AP shells, but I haven't seen any AI navy field an ironclad or copper-plated ships, so I don't know how useful they would be.

The Total War wikia doesn't even have an entry yet on FotS :P I read that there are no more trade nodes? So now I have no idea how naval trade works in this game :P

Yeah, there's no trade nodes. It's relying on trade with other factions or building foreign relations so that you could trade with the USA, Britain, or France.

The Emperor apparently appointed me to Junior Councilor and Shoganon or something? But I have no idea what benefits this is supposed to bring, and I can't appoint anyone to anything apparently? Maybe I need a non-heir general or something?
